My travel agent which is from the same agency there @RooFlyer told me that Qatar would pay for my accommodation as I had 16 hours in Doha.

When he went to book it, they refused because I could’ve caught an earlier flight out of London and not had the long layover. But I chose to leave on the 7:30 pm flight rather than that early morning flight.

That sounds like the STPC program, where there is not an immediate connection (within 8 hours) available.

Does anyone know how flexible they are with late check out? Am wondering if I'm better off booking with FHR etc to guarantee a late checkout.

Bookings through this are actually for 24 hour blocks, up to four (x 24) making up to 96 hours in total.

Book one "night" for 11 pm arrival and you have the room until up to 11pm the next day.
