That would have to be one of the weirdest (but good!) QF stories I have ever heard!

When you call Qantas to request for seat pre-allocation, they'll tell you that seat assignment is done at check-in. but they'll take note of your request anyway. Upon checking www.checkmytrip.com, it'll show a specific seat allocated to you. Is this the actual seat you've been assigned to or not?

When they say that seating allocation cannot be done, don't believe them; for most domestic sectors of international flights. If checkmytrip is showing a seat, then that is what you have assigned; if you wish to change it, just give QF a call

I'm a little confused here. Hope you guys can help.

What exactly is the baggage allowance for such a flight (domestic leg of international)?

When I checked in for SYD-MEL on QF188 (Business Class). I was told my checked baggageg allowance was 2 pieces, though i was pretty sure it was 3 for domestic travel. I paid the corresponding excess baggage surchage nonetheless. ( 4 pieces, 90kg in total, paid for 2 excess bags)

I equired with Qantas Customer Care and the reply i received was:

"...I am sorry for any misunderstanding regarding excess baggage allowance on our flights. To clarify this matter, the baggage allowance on domestic flights in Business class is 3 bags, the allowance on international flights is a total of 30 kilos. Although you travelled between Sydney and
Melbourne, as you were on an international flight the baggage allowance for Business class travel was 30 kilos. I hope that the above will clarify your queries regarding excess baggage..."

If the policy is such, why the incosistancy? The fare I'm paying is essentially the same. I'm concerned, as the next such flight i'm taking, I'm expecting to have a similar amount of checked baggage. (90kg or so)
Or should i just stick with QF400+ flights?

If continuing on another international flight and connection time from domestic to international is tight then domestic leg on international flight is OK otherwise I would stick with QF400+ for domestic travel only.
 
I think you should ask them to explain how SYD-MEL can be an international flight. Its a domestic flight for you if your boarding pass had a big orange D sticker on it. And if that is the case, then I believe you are entitled to the published business class checked baggage allowance of 3 pieces up to 32kg each.
 
When travelling on an itinery which is solely AU domestic, the normal allowance of n pieces ( 1 for economy , 3 for business ) applies.

If you phone customer relations and explain the situation to them, I am sure that they will refund the excess fees

It is a lot better, imo, to contact customer relations by phone rather than by email
