How accurate is ITA matrix at estimating YQ (fuel surcharges)?

My partner just booked a star alliance RTW fare in J. Quite shocking the amount of YQ levied on these fares, really almost makes them barely competitive. In this instance it was ~ $2200 (and throw on top of that another $400 in genuine taxes plus a $500 SQ surcharge for flying A380).....

However, the YQ the travel agent charged (and currently verified as correct) was ~ $600 more than ITA matrix suggest, using the same point of sale as where ticket was issued (SIN). Airport and government taxes were correct, in most instances to the cent, but the YQ was out by $600 vs ITA matrix. The YQ levied for the four medium/long haul sectors (according ITA) was ~$1200 (including a whopping $550 for LAX-MEL on UA :!: ) leaving 6 short flights (<2 hrs) with surcharges of $160 each!

TA won't budge, and it is expensed, so it is what it is, but I had always though ITA was pretty accurate when it came to YQ.
