This doesn't sound right. The rules certainly don't indicate this to be the case.

When flight segments are added above the free allowance, those charges will be collected. When the rerouting results in a reduction to the number of continents or extra flight segments previously charged, no refund will apply.

If you change the 1st sector of a booking, then that counts as a cancellation and rebooking . With a xONEx which has no cancellation penalty , then there is no overall cost involved , though you may have to wait for a refund and pay for the new booking depending on your agency
Since you are using an agency, they may have their own fees on top of that
