Yes, you will need to call AA to change your frequent flyer crediting from AA to QF.

Do it after you get your boarding pass. Is there a reason why you don't keep the points going to QFF? The point earn over there is better than over here. Just need the 4^ each year.

Earn rate crediting to AA on AA numbers is a lot better than crediting the same flights to QF. Only downside is AA status won't get you lounge access when flying AA/US.
