I think that you may hit another problem; since there are only 10 minutes between arrival and departure , it does not seem to be a valid connection when done individually and you are v likely to find that QF will not allow it even on 2 separate tickets ( same as the issue with SYD-JFK vs SYD-LAX-JFK ) and will be contacting you to change it
I would say that is correct. Would not make minimum connection time on 2 separate tickets.

The risk then with one return ticket is more than likely you would end up with 2 sectors BNE-EMD, EMD-BNE and not 3 sectors BNE-BLT, BLT-EMD, EMD-BNE. The difference between $8.15/SC or $5.43/SC. But if you still decide to take the trip then you can say you have landed and departed from BLT and have a few hours in EMD and the possibility of earning SC's on 3 sectors for the trip.

Come on! BLT has a big collection of flags and a "must see" Japanese garden. What's not to love?
Problem is accommodation would be very basic in BLT so more than likely have to stay in EMD. Avis rent a car operates out of BLT with 4 cars and the cheapest is a Group E (Commodore) and with no guaranteed availability on any given day, is more like a lottery!

The only way that it seems to be valid to go from BNE through BLT to EMD is if you are booked BNE-EMD as a single sector; booked as BNE-BLT-EMD then the MCT will not be valid.

This is where it is really weird.

If I want to book BNE-BLT return then the two tickets come up as BNE-BLT and BLT-EMD-BNE, and unfortunately BNE-BLT and BLT-EMD are the same flight #. There is no way to return to BNE from BLT other than through EMD. If you stayed overnight in BLT then the return trip would be BLT-EMD-BNE as there is no other way, so you would get 20SC's and 2,000 FF points. Just to confuse more I think you cannot purchase BLT-EMD separately.

But also there are 2 ways to get to EMD, one is BNE-BLT-EMD and the other is BNE-EMD direct.

I have been looking at this for a while as a possible SC run but I can't find the right interpretation. I will keep trying though.
