To be fair those are on some of the richest city pairs in the world and there's significant competition on the route as well as widebodies on the route as well as single aisle.
 
Actually, on the BNE-MNL route, Phillipine are also flying A321's and they are not lie flat either. I'll dble check SYD-MNL, last I looked they were A321 as well.

Normally, what you suggest is not true.

The PR aircraft used between MNL and BNE have 12 J seats in a 2-2 configuration and are lie flat.

I used a flight from BKK to MNL (c.3.5 hours) and found the seat (and briefly, bed) perfectly acceptable, although passengers in a window seat have to negotiate their way 'around' the occupant of the aisle seat, so it isn't as good as 1-2-1 on some of PR's A333s, and all its A359s.
