I use something like ITA matrix to search out potential fares, and then compare those with the airlines own website. I prefer to book direct rather than through an online agent when I can, in case things go pear shaped.

I've often wondered how STA Travel do this but who am I to question it. I must say that skyscanner also sometimes comes up with fares via online operators much cheaper than the airlines.The main exception I'd suggest is STA Travel. Even for adults, I've seen fares on there for Qantas and United that have been hundreds of dollars cheaper than the respective airline sites (same flights, same day).
They do it to get people in the door. they have a semi-decent buying power, but have to compete with flight center and also student flights (owned by flight center) who have market share.
