I used SQ to search for 2 business class reward seats but can only see one spot. Do I must call SQ airline agent to book both seats?

usually means 2 aren't available.
try another date or put one on waiting list

You can phone and ask but as above, might been only one seat available.

Is there another flight available at a different time and you arrive separately?

If you mean that once you search you see:

105,000 miles Total miles, 1 passenger

There will actually be the 2 seats available and it is just quoting the per pax poinrs cost.

Upper right of the screen will show the total cost for both pax.

2 Adults

210,000 Miles+ EUR 167.92

Total fare including applicable taxes and fees
