Checking in and seats

Hey guys, within 96 hours of my flight they stop the ability to change seats etc as it's open to the elite members only I believe. And for the other groups it's 48 hours and only through check in I think.

Question I had was if I am doing a transit say from BKK to Singapore and transit for 2 hours then Singapore to Sydney. Once it's 48 hours before my BKK flight I can check in and in the process change my seats. But if I am checking in for both flights at the same time, does that mean I can also change my seats for the 2nd flight. Or is the only way to wait till it's 48 hours before the 2nd flight before I start the check in process? I am pretty sure it's the former. But wanted to check with you guys as i have noticed. Every time you start the check in process with any aircraftz you can't back out..they automatically select you as checked in or having to check in again at the airport. Not sure why but I have been caught multiple times with this issue.
