Had a somewhat interesting thing happen this morning.
Flying ITM-xHND-xSYD-CBR. Checked in for all 3 flights at ITM at ~0800 JST yesterday. Bag tagged through to CBR, boarding passes through to CBR issued (on JL domestic pass stock).

Get off QF26 and head over to the domestic connections check area. JL issued boarding pass for QF1425 scans with no issue at the transfer area. Same again at the bus. Same again at the J lounge.
Had been expecting the pass to be reissued to QF stock at some point, even the J lounge desk agent said she couldn't understand the JL passes.

Got to the gate, and it errors out upon scanning. "Seating Error".
The gate agent keyed through the system, found me on the pax list, cleared the error and reprinted the pass on one of those gate printed paper passes for people using their QFF cards or phones, with the same seat, and let me through to board.
Then mid way through boarding, one of the ground staff come to confirm that I've boarded.

No idea what happened. Why would 3 QF scans of the pass say all fine, only for it to error at the gate?

I can only summise that the successful scans were only looking for certain details and not all details. The successful scans would not need to verify the actual seat number, for example. They would only be checking you are booked on an eligible flight to meet the access criteria (transfer bus, lounge access etc.). The scan at the boarding gate needs all the information to be scanned to complete the boarding process.

Was your seat changed on the Dash8? That can often happen specially at boarding time if they want to rearrange things.

I doubt it had anything to do with the JL BP at all.

Nope. No change to the seat at all.

Is it related to checked baggage?

Did you collect your bags in SYD, clear customs and Immi and send them off for the final sector?

Might the system have pinged you because you made it but your bags didn’t... so something similar?

No issue with bags. Collected in SYD and dropped at the transfer desk.
If anything, I had been thinking the bag may have been left at HND. Most other flights I've had with long connections (11 hours in Tokyo between JL110 and QF26) and different carriers, the new carrier has wanted to see the baggage claim tag to check the baggage details were transferred. The HND QF counters weren't open when I got back to the airport and I wanted to clear security and get to the lounge before the lines got busy, so I didn't wait around to ask if they wanted it. But the bag arrived in SYD without issue.
Agent at SYD transfer scanned boarding pass, checked bag was tagged to CBR and said all good.
Bag appeared in CBR.

There was some sort of issue on the outbound while checking in at both CBR and HND. Some message left in the PNR. No idea what that was about. I'm under the impression that the PNR note might have been related to the booking issue I had for this trip on the bloody QF website.
At both CBR and HND, the agent went off to check the message with the supervisor, and it wasn't mentioned again, nor did anything appear to change from whatever the message was.
Only issue at CBR on the outbound was they wouldn't check through to ITM due to "Japanese regulations" preventing I>D thru check.

Interesting - wasn't aware of this. I'm doing QF25 > JL503 next year so good to know.

My partner will be doing QF79 > JL3083 also, though JP passport may be exempt from the restriction.

Either the restriction is new, or doesn't exist. I've had I>D connections through HND and NRT many times before. Never had a problem getting thru checked, just the normal collect bags, customs, bag drop.

Likewise, although ours tend to be JLi > JLd to take advantage of the nice ex KUL/CMB fares. Will report back with our experiences anyway.
