I've booked a flight from Melb-Canberra on Virgin Embraer 90,
My economy fare booking states that I must check in to be allocated my seat.
Are there any better or seats to avoid?

Perhaps you could look here. & make your decision. Most seats are OK as it's all 2x2 except for business.

Best to sit towards the front as when you arrive the rear stairs are not used.
