Recently did an old "any seat U class flight" from Adelaide to Perth and after phoning the service desk to have the points and SC credited (as they still dont post automatically for the old any seat booking) I was credited 60 SC. On previous flights on the same sector about a year ago this was earning 80 SC. Is this just the "enhanced system" or is there an error in the online calculator?

How recently? I've found that they need to manually credit the differrence and it can take up to a week to go through.
 
I just completed my final JASA this weekend. The first flight credited automatically as zero and then was followed up by the correction the next day. I expect the return flight to credit the same way.

The number of SCs earned depends on when you booked. If booked prior to whatever date it was you will earn at the old rate, if booked after the change in earning notification but before the demise of JASAs then you will earn at the new rate. It is possible that ADL-PER was one of the routes that got enhanced.
 
I'm doing my last masa today from BNE-MEL-PER-KTA-PER-BNE.

It was booked prior to June 30 14 so hopefully will credit SC's correctly under pre enhancement
 
Any booked after March ~28 2014 would credit under the post enhancement levels.

You'll need to wait a few days, maybe upto 2 weeks until and auto adjustment occurs. If that does not happen by then you'd likely need to call.
