Seat Selection on Partner Airlines (Alaskan Airlines)

I've recently had a trip around the US that included multiple legs on Alaskan Airlines (1 with a QF number, 1 without). For both I have selected my seat online from row on 737 Economy and on both occasions I have had my selection ignored. This was to the extent of receiving a BP for the last row on a 5 hour flight. Thinking back, I think this has been my experience every time I have had a codeshare flight with Alaskan Airlines. My American Airlines selections appeared to work fine.

To make it worse, I can never seem to check in on-line which makes this a lovely surprise at the airport!!

Has anyone else experienced this? Is it a common issue, or unique to me, or Alaskan? Is there any way to avoid it?

I appreciate this is a first world problem but I may be cautious with which airline is operating in future (where I have an option).

I've had a number of work trips on AS, also a mix of QF and AS flight numbers. Seats were selected by my Travel Agent in the GDS, and have stuck, no probs. I am a member of the AS miles program, but I have no status with them.
