Someone may be able to help with my strange issue. I recently booked a flight which includes a JQ connection. It was booked via the QF website. I recently attempted to select seats via the QF websites deep link to JQ. My JQ portion of the booking is saying I have an outstanding fare amount, yet the booking was paid in full via QF. I contacted JQ and they advised me that part of the fare remains unpaid and as I booked via QF i should contact them. The issue then began as QF tell me that the booking is paid in full as per my invoice they issued, which makes sense. My concern is that when i get to the airport to checkin for the JQ flight I will be told that it has not been ticketed because it remains unpaid. Not sure if anyone has come across this issue. Not sure the best way to deal with Jetstar.

Solved turns out Qantas needed to speak with Jetstar back office who could clear the outstanding amount. So if anyone comes across this press qantas and they can fix contrary to what the first person at Qantas told me.
 
it must be nasty mess of transactions in the backend. It's unusual it had to be cleared manually.
 
I bought tickets bne-tyo during the sale mid-December. The booking appeared in the my profile as processing for 3 weeks. When I finally contacted QF about this the booking had to be sent for manual processing. A bonus from this situation was that while the booking was in processing mode I was able to choose seats free of charge.

Flights booked through the QF website would be eticketed but JQ's system is ticketless so there would need to be some kind of notification from QF indicating the booking has been ticketed so it then shows as paid in the JQ system.
