Can I pay to add on the plus bundle at a later date after making a booking but before travel (obviously)? If so what is the cost and how do I do it?

I have realised I will be 10 status credits short of a loyalty bonus when my year ends on 30 June however have a couple of 3K flights from SIN to KUL return next week.

You can do it, but you'll have to pay a change fee as well as the fare difference. Those SIN-KUL flights are always dirt-cheap and bundles aren't that pricey, but your decision really depends whether those extra 10 SCs are worth the extra money, and whether you can get them cheaper elsewhere.

Yep - any change to a Starter fare will incur some sort of fee, and that'll be on top of the Plus bundle. No idea what it would be, but it wouldn't surprise me if it actually worked out cheaper to just buy an extra fare SIN-KUL.

Otherwise you'll have to find those extra 10 SCs from somewhere else; that dilemma depends on whether you the extra cost is worth the extra points & credits.

What I don't know is whether all JQ/3K flights count towards the bonus, or whether it's just those Jetstar flights with a QF number?

Not chasing higher status. It would be purely to tick over to a loyalty bonus so I guess I would be paying for the 1000pts plus the 8000pt loyalty bonus. I haven't looked at the fees yet but I'm guessing it will probably work out marginal as to whether its worth doing.

Based on the Woolworths gift card as floor on the value of points (although economy redemptions can be worth less!), and todays exchange rate, 9000 pts would be worth at least $70 SGD.

Starter Plus fares will add to SC, even with a JQ flight #, I think I saw in one of my space fillers, that 3K Starter Plus fares will also earn SC.
In the small print on this link, down the bottom, it mentions 3K flights are eligible for SC earns, if Starter Plus fares bought. Doesn't have to be JQ flights with QF flight #s.

Main point is paying Starter Plus fares... $$$ to JQ's kitty is of the most importance.
