Inconsistent QFF points given on Partner Airline

Hmm, QF support on the screen above admitted "according to our system flight was booked under a Flexible economy fare class".
This is from horses mouth.
How come true Flex economy that i paid extra classified as just economy(

Sadly, not all horses are as smart as Mr Ed. Again though, I'm assuming that your fare class is "L" from your screenshot. I may be wrong.

Generally speaking though, when flying on a non-QF flight number with a partner airline, not all fare classes are created equal. FWIW, the points calculator is designed to show "potential" earn, rather than "guaranteed actual". It all comes down to fare classes and how they map to the Qantas earn tables.
 
The fare marketing category and the Qantas frequent flyer earn category don't map directly, even though they have the same names. What matters is the frequent flyer category for earnings purposes.
 
As others have said that earn category table is unfortunately needed.

Indeed until recently (1 Sep) all MH Business Class fare classes (J C D I Z) only earned as Flexible Economy for flights from Malaysia to/ from Aus, ME and Europe Inc UK, and Z class today still earns like that.
 
I was havily relying on this and now i fell just 20 sc short of reconfirming WP status bi Dec 31 without any ability to earn anything else as we are on road trip in Canada till Jan 3.
Given you're just 20SC shy of retaining WP, have you already availed yourself of any SC via the Status On The Ground promo? If not, is there anything you can take advantage of from that promo to get you over the line?
