This is what I am currently going through. Did you ever hear back / resolve this issue?
Nobody called back and I gave up trying to speak with anyone competent at Qantas. Fortunately there was still classic award availability in business, so I made a new booking and cancelled the one that Qantas messed up. When I get back I will try to get my points balance corrected as they stuffed that too. I also have three reference numbers from Customer Care but I am not holding my breath for a requested call-back there either.
 
I went through the re-booking process with Qantas Customer Centre yesterday. Called at 0805am and got through to a lovely lady with Australian accent after 56 minutes (I used the 1300 number). She was very well aware of the issue and re-booked me to the 9pm flight within less than 3 minutes, tickets issued immediately.
 
Executive Traveller are reporting that EK have added a second daily flight to/from MEL. I have a reservation in June for EK409 (QF8409) which was originally the evening departure ex-MEL but which has now changed to the early morning service. I am pleased to report that the flight number on my reservation has been automatically changed to EK407 (the new code for the evening departure) on the the Emirates app. Fingers crossed that they have not repeated the same mistake as they did when the second SYD service was added and many correspondents on this thread had to call QF to get rebooked at their preferred time.

I’m in the same boat for May, my flight number has changed to EK407 within EK app. In QF app I have both QF8409 and QF8407 showing for 21:15 departure. Hoping it stays/swaps to QF8407 and I don’t have to make any calls.

I had the same issue but once I accepted the changes in the Qantas app a new e-ticket was issued with the correct flight number. However I did speak with EK prior to the issue of the new ticket and they did confirm that I was on the 407 at 21.15.
