If you are flying on airline A flight 1 crediting to the program of airline B and you misconnect and they put you on flight 2 and weeks later you notice that you received credit for flight 1, would you put in a credit request for flight 2 with airline A's program? Morality aside, what do you think the chances of the double dip working are?

I would classify a double dip as flying on airline A & trying to credit the one flight to airline A and airline B's programs however your scenario is a little different.

You may have carefully planned your itinerary to travel on flight 1 in order to requalify for elite status or for some other reason so I don't see why you should forfeit any points or SC earn for that flight due to the mis-connect as it was beyond your control.

As for flight 2, you did physically fly on it so I imagine a lot of people would have provided an eligible frequent flyer number to that airline possibly not knowing they would get any points for flight 1.

One train of thought is that flight 2 should be the airline you rightfully should do a points claim for and getting credited for flight 1 was just a courtesy/goodwill gesture.

You may have carefully planned your itinerary.......

One could argue this, but is was just late arrival of previous flight. Was all seamless, looked after very well by Airline A. Honestly was surprised that flight 1 credited as I was never on it. One point to note is the BP for flight 2 has the FF number of Airline B on it even though it wasn't credited to B at all.
