Has anyone ever seen EY availability switch based on certain routes?

The above was using expert flyer - EY website returns the same results as above.

Welcome to the world of married segments ;)

Yes, this can occur when the airline wants to reserve seats on a connecting flight for passengers flying from a particular origin to a particular onward destination (in this case Australia). Cathay Pacific, Qantas, Singapore Airlines etc. etc. all do the same thing.

Expertflyer doesn't handle married segments with alerts. Any idea how to automate the checking of married segments?

Using E/F, you can only put the alert on an individual segment (including direct such as QF2 LHR-SYD).

So put alerts on all hoped for segments.

If any trigger then you need to go in and check the routing/connection you are hoping for.
