I am planning to book the Qantas flights from SYD to NRT (Tokyo) via Brisbane. As I will be checking in at the domestic terminal in Sydney, will my check in baggage to checked direct to Tokyo or do I need to collect them at Brisbane airport and recheck in again? If yes, will flying Jetstar from SYD to Tokyo via Gold Coast be more convenient?

Outbound they will be checked through. Inbound you'll need to collect and clear customs at first point of entry back in AU, then recheck for the final sector.

I find that a pain, so have booked the Haneda-Syd direct for the return leg of my next trip

You won't need to collect your bags in BNE but make sure you checkin at a counter with a CSA at SYD T3 not a kiosk. In BNE just take the free terminal transfer bus to international right out front of the terminal.

Why not the overnight flight to HND?

Assuming both the flights were booked together on the same ticket, they'll be checked through. Once you drop the bags at SYD T3, you won't see them again until customs at NRT T2.

If you got JQ to NRT, you'd arrive at T3, which would then require walking to T2 to get the train or bus into the city.
