Long story short, I’m considering buying a return full flex Y SQ ticket and upgrading with KF points to J but may need to change it last minute to be one-way ticket (i.e. will no longer need the return flight).

Is this possible? What would the costs involved be if the return flex Y was $1400 and the one-way Y was $1000? Can I change it (cancel the return leg) after flying the outbound?

Yes, you can make changes after departure on Flexi. It's never a pretty thing to do. Need to carefully check the fare rule for your specific tix. Usually it's something like

AFTER DEPARTURE THE REFUND IF ANY WILL BE THE
DIFFERENCE BETWEEN THE FARE PAID AND THE
APPLICABLE FARE FOR THE JOURNEY COMPLETED
LESS THE ABOVE CANCELLATION CHARGE.

Original fare minus equivalent full fare already used minus cancellation fee. so something like

$1,400 - $1000 - $170 (USD150) = $230.

Depending on your future travel plans, if you have enough certainty to future travel you might just change the return leg to a date in the future when it will be of use to you. If you can change that prior to departure it would be even better for you.

As for what would happen to any upgrade redemption miles on the unused portion - that's an excellent questions. Let's see if anyone knows.
