Beginner's question about Emirates/Qantas points

We recently (May/June) flew to Europe on Emirates, and signed up for their Skywards programme. It's possible we won't use Emirates in the future, but will be using Qantas, with whom we have basic QFF membership.

Should I have used our Qantas FF instead of Skywards when I booked? Does it matter?

Should I (or can I ) change things now?

We have no problems with Emirates - it's just that we may not do big trips again.

If you have credited your points to your skywards account, you can not transfer them over to your QFF account.

Further showing my ignorance - can I use both my Skywards and QFF miles somehow in combination?
 
You could use Skywards miles for outbound, and Qantas return for example, as separate bookings.

But getting Emirates to changes the freq fly number is a risk. Phone up and try to get to remove the EK ff number, then add the QF ff number. Then check on line to be sure it happened. When you get your boarding pass check again. KEEP your boarding pass until the points have credited

Wasn't the OP meaning that they would take up the suggestion of using existing Skywards and QFF points towards (separate) Award flights? Not earning new points / credits?
