I'm going to be spending some time in HKG for work. I'm flying one way on an ASA that I paid points + about $300 tax for, so haven't hit the $500 threshold to activate my NAB Platinum insurance.

I'm thinking of buying an annual policy separately. I'm just wondering if it will cover me if I then buy flights originating in HKG so in future I always fly HKG-MEL-HKG to take advantage of the superior pricing?

Should not be an issue where you buy your tickets, so long as your time away from home fits into the "trip" definition the company has for its annual policy.
