Beacon is nice, but this is a honeymoon! September is one of the most expensive times of the year in NYC, a lot happening, the UN General Asembly etc etc.

NY is one of my favourite cities. Last visit we stayed in Greenpoint, it is further out by subway but we loved the area around Williamsburg and Brooklyn. Hope you have a wonderful honeymoon
 
Do consider staying in Brooklyn to get more bang for your buck so to speak - as long as you're close to a subway station you'll be fine. Get a week subway pass - great value

Walk the Highline is a must and walk across Brooklyn Bridge towards Manhattan at sunset - magic

Central Park and not sure if you like art but I loved the Met
