My travel agent has booked us (group of 6) on JL 408 Frankfurt-Narita for our trip back from Europe on 2/1/13 in E class (PE).

I used the confirmation number on the eticket to make seat selections today, but the premium economy cabin only showed one available seat for the six of us.

The agent said it will be fine, and that she'd sort out seats etc, but should I be worried that I'll get a call/email tomorrow with bad news?

No need to worry. Airlines often block seats or hold seats back for all sorts of reasons, and it is likely that you came up against this. Your travel agent or Japan Airlines will be able to sort it out for you. Whether or not all those seats will be close together is another matter - you may be scattered around the cabin.

JAL seem to hold a percentage of seats for 'Airport Allocation' for some reason. I had the same problem on a recent trip on JAL.

All sorted out at the airport - i don't think you will have a problem getting seats if they are confirmed.
