Just checked in online to A3 990 (Aegean Airlines flight from Athens to Istanbul). It had preallocated me 2E on an A320, and when I tried to switch to 2D (aisle) it wanted to charge me 12 euro so I decided to stick with 2E rather than move to the back of the plane.

But once I received my email confirmation I went to Seatguru to see what they had to say about 2E .... and they said it doesn't exist.

According to the seat map the seat formerly known as 2E is split in half and shared by the two J pax on either side.

Should I be worried?

Seat guru is often out of date, especially for airlines outside the US.

I wouldn't worry about it.
 
A3 will block the middle seat if it is allocated as business class, but if it is not then anyone can sit there (it is a seat).

Probably they either aren't selling business class on this route, or only just one row.

Anomalies like that aren't all that uncommon - apart from poorly updated info airlines can sometimes have multiple versions of the same aircraft with different seat configurations
