Thanks for those replies. From this and other experiences, I have also decided to book every sector on different PNRs to avoid these issues. I hope VA fix this, the QF price is not that much.more and no where near the hassel.

Booking return sectors on the same PNR shouldn't cause you any hassles really... the main road block you would've come up against is the fact that you'd checked-in. As far as I am aware (and I guess hoping), making changes to a return sector shouldn't be affected by whether you've taken the outbound sector or not. If you pay with credit card, you'll be up for a credit card booking fee for each PNR... so twice for two sectors, rather than just once for a booking that has two sectors.
