Qantas Syd to US fare anomaly

I am starting to book a round trip to Victoria in Canada, but with a stopover in San Francisco. The business fare direct to Victoria (3 flights) is nearly $2000 less, or about 70%, of same flight to San Francisco by itself.

I can't understand why a fraction of a trip should cost so much more. If I buy the SYD-YYJ cheaper flight, is there a way of breaking up the flight legs so I can stop over?

I don't know where would be the best place to direct this question, so I am putting it out. Thanks in advance.
