Going to book 2 x J award flights but to early to book return flight.

Booking both sectors at same time HKG/BOS
and LAX/BNE charges are HKG$4638 = AUD$797

Booking HKG/BOS now is HKG$1236 = AUD$203
Booking LAX/BNE later is USD$904 = AUD$1133
Toto of AUD$1333
A $543 discrepancy

Now the question is if I book the first sector then add the second later, I guess the $1133 applies as its treated as 2 different award bookings or can I add the last sector on without penalty?.

My experience is book the first leg then call and have the other leg added into the booking. They will recalculate points and dollar charge and you should end up with the lower cash figure. I did this my recent US trip. Was originally booked as 2 one ways but changed to a return and we ended up with a $700 refund for 2 pax.
 
Just call up to add the return flights when they become available. Should be treated as a single award booking, with taxes calculated accordingly. I believe you'll just need to pay a change fee of 3,500 points per passenger to do this.
