I have recently booked a oneworld explorer fare in Business and my agent tells me that one leg LON - JNB is on waitlist with BA55 and BA57 on the day I want it. 16 Oct. Is there any way I can keep track of this myself, and what the chances of it being a confirmed booking ?
 
Both those flights are showing sold out in business class that day. So your chances of a D seat becoming available are very low.

ExpertFlyer can be used to set a flight alert where they will send you an email of a particular fare bucket becomes available on a particular flight.
 
Flights between Europe and South Africa have extremely little availability in discounted business or first. FWIW I was waitlisted JNB-LHR for several months without clearing (despite status, mid week and low travel season) before I gave up and rerouted (fortunately I had no particular need to go via africa I just wanted something different to the normal asia routing). From what I have heard and experienced with other airlines this is a widespread problem - due to limited capacity and high demand.

Since posting I have arranged a seat on Madrid to JNB, has anyone flown this IB flight in business ?

Can't help you IB, but I note that BA has availability on LHR-CPT on the day you wanted. Can you then get from CPT to JNB?
 
The LON -CPT on 16th with connect into JNB would be to late. However can you tell me if it is available on 15th ?

No D on 15th. There is no D available on BA into South Africa for that whole week. But there are some flights showing as much as J9, so perhaps weightlisting one of them might help.
