Multicity Award booking - Westjet + JAL

I'm about to book a few WestJet and JAL Y tickets through QFF award redemption.
The flights are:
YVR - YYC return
NRT - CTS
CTS - HND

To make it easier, i thought it would be good having all the flights on the one PNR so i did a multicity search and surprisingly the total tax was cheaper by about $30AUD.
Only problem is, i'm not sure why it doesn't show how many check-in baggages are allowed. Now i know WestJet is 0 free but i believe JAL should give you 2 free check-ins.

If i book it under 1 PNR will it mater in regards to baggage, will JAL tell me I booked a cheaper ticket (somehow through westjet) and i'll have to pay for baggage?
