Is there any reasons that multi City bookings on the QF website be the same. It would make things hell of a lot easier to book if you were looking at an open jaw/ multi city booking that you wanted to find the cheapest upgradeable fare. Yes applying for point upgrades on QF is a lottery when flying international, but if you could make getting those types of fares easier, would more people not do it?

With that in mind, am I being unreasonable, or are there ways to book the multi city (open jaw), and find the cheapest upgradeable fares without having to call QF and having to pay for an assisted booking?

You are not being unreasonable.

You best option would be to find a TA who charges less than Qantas.
