Missing a flight ?

Probably a dumb Q, however, I am wondering if we (syd-bkk-syd April, economy,points trip) through some unforseen event missed our outbound,( car delay, train delay etc ). Would we have any different type of problem having already checked in online, as opposed to not having checked in on time (due to unforseen event) at the airport. I am guessing each would be treated equally as a no show ?
 
Can't say for sure but once missed a domestic virgin flight and forfeited the entire fare and had to buy new tickets. They said it was because I had checked in online already, and if I was checking in at the airport would have be enable to use those tickets as credit towards new tickets.
Can't remember if the exact issue was that they would have held the flight for a few seconds longer if we hadn't already checked in ( which is all we would have needed) and were therefore deemed to be available to board - very frazzled at the time.
Whichever way, it did make a difference .
