Is there a problem if I book the flights this way?

I am currently trying to get the price price for a trip in July. If I search for J Venice-Adelaide (and with a transit in Dubai for a couple of hours) it costs $3000 more than if I search J Venice - Dubai - Adelaide on the exact same flights.

Am I able to do this? It seems, well, weird..

If on the same booking (ie all one one pnr) I wouldn't hesitate to book the cheaper.

Same airline or alliance (I assume it's EK/EK or EK/QF) I'd still book it on separate pnrs with a longer connection time.
 
Yes - all on the same PNR - I just broke the search down as sectors Venice - Dubai then Dubai - Adelaide. All on EK. It comes up with the exact same flights as if I had searched just Venice - Adelaide. Thankyou!
