I am looking to book MEL-SYD-HND-SYD in PEY and SYD-MEL in Y on a separate ticket because Qantas won't allow the final SYD-MEL leg on the companion fare sale, as long as the HND-SYD and SYD-MEL is on the same day would they honor the baggage allowance from the international leg to the SYD-MEL flight? The final SYD-MEL ticket would be booked using BA Avios points.

Shouldn't be a problem. From the Qantas Website:

Note: if you've purchased international and domestic flights and these are on the same ticket, the International Checked Baggage allowances apply to the domestic flights too. Where the international and domestic flights are on separate tickets, if the connection time is within the same calendar day* the International Checked Baggage allowance is accepted on both flights. Be sure to present both tickets when checking your baggage in. Exceptions apply.

Thanks BD. Got a silly question, I assume if I book the flight for MEL-SYD-HND-SYD-MEL I will still get credited with the points/SC for the other segments if I end up not flying the last SYD-MEL leg right? I can only book the final SYD-MEL leg on Monday and I doubt I will stay for the weekend in SYD just to take this flight, but it's only $1 extra to include the SYD - MEL leg so I want to keep it in for flexibility purposes.

I've never done it, but assumed it would be OK. My assumption is based upon examples where early segments of a multi-segment trip have posted a day earlier than the later segments.
