Deliberately missing a flight sector

Okay so if I book MEL-SYD-NRT-CTS return flight, and miss the NRT-CTS sector, will the CTS-NRT-SYD-MEL flight still be okay ?

The NRT-CTS sector operated by Japan Airlines or JAL Express
 
At the mercy of the operating carrier if they can rearrange the unused sectors for you, probably ok if there is no impact to the pricing which seem to be the case in your situation.
 
If you are flying with Qantas then their conditions of carriage covers this.

4.6 If You Are Late or Do Not Show Up for Your Flight.
Refer to the fare rules of the fare you have purchased.

If you notify us in advance, in accordance with any timeframes set out in your fare rules, that you will not show up for the flight, we will not cancel any subsequent flight reservations on your Ticket.
