I am weighing up a BKK - HKG - PVG return flight for a status run but the QANTAS Calculator doesnt let me select this flight on their website for cathay as its not a direct flight. If i select this flight BKK - HKG then HKG - PVG (on the Qantas calculator) it shows 120 each way return (total 240 SC) but on the cathay site it shows only 80 SC (160 total return).

I need to shape some flights around this hence need clarification on what is the actual SC for this trip (J on Cathay (BKK - HKG - PVG) Return)

Yes, 120 QF SCs each way is correct assuming you’re looking at CX Biz Class.

QF awards SCs on eligible sectors, so calculating BKK-HKG and separately HKG-PVG (x2) is correct. Once upon a time the QF calc would let you put in an itinerary but that was too handy so IT enhanced it to oblivion.

Not sure what you mean by the ”cathay site“ reference. That would be irrelevant to QF SC earn.

Great, 2k AUD for 240 SC seems very decent
Cathay site reference would be their SC earn however i guess its not 1:1 with Qantas definition.

Airlines award status credits differently. How much cathay gives its members has no bearing on how many SCs qantas will give its own FFers, even for the same flights.

So you could have Cathay members earning 80 points on Cathay’s programme, and Qantas members earning 120 on Qantas’ programme.
