Later this week I am off to Perth, I have two flights booked on the one ticket.

MEL-SYD
SYD-PER

The MEL-SYD sector is in Economy, while SYD-PER is in Business. Will I be able to check in for both flights in Melbourne at the kiosk?

You shouldn't have a problem. When you enter your details at the kiosk both flights should come up. Late last year I did PER-xSYD-BNE with the first leg in business and the second leg in economy. The kiosk was able to print BPs for both flights.
 
Also if you OLCI, the PDF BP that you get will have BPs for both flights in the same file.
