Baggage transfer non codeshare partners

I seem to recall that if I travel with a non codeshare partner, say Malaysia Airlines, that my checked in baggage is not part of the Interline process so I would be in all sorts of grief during transfers at connecting airports?

If you book on the one booking then it will go through. Separate bookings then no, unless to EK, QF or JQ.

Edit: Or if it's a combination of points tickets and cash paid tickets.
