I always prefer a 12.01 time as otherwise it confuses the heck out of me what day it is.

With Cebu it won’t be on time regardless

It should not be confusing. I know that some people get confused, so 11:59pm or 12:01am are often used, but the reality is that the last possible time on any date is 11:59pm.

Would 00:00 make it clearer, perhaps? I thought most flight times are in 24h.

Cebu is definitely an outlier - can't remember ever seeing a 12am departure myself.

FWIW, airlines generally publish (+1) next to an arrival time if a flight departs on one calendar day and arrives on the next. As Cebu's website doesn't show that, and there is nothing to indicate that any portion of the flight takes place on another calendar day other than the Monday, I think that's the answer here.

They could've saved themselves a bit of trouble, I think, by making it 12:01am...

Not necessarily.
People still get departure date wrong.

Often booking engines will display a flight - say 0400hrs arrival or departure into a list of flights which includes flights for 2100hrs.

It would not take much for someone to assume the 0400 flight is before the 2100 flight and not after.

Yes, but check-in at night on the calendar day prior would be normal for many very early morning departures. Very common in DXB for example where there are EK departure banks between 12 and 2am.
