Australian regulations are sadly lacking in this regard. As a point of comparison, my partner works for ANZ Bank (an Australian/New Zealand company) and the NZ government will not allow any data of NZ residents to be processed or stored offshore. No such protections for us!

I wonder if whoever handled rebooking the first leg had an oopsie and cancelled the whole booking accidentally rather than just that leg. So "fixed" it by booking him on the QF flight but either hadn't noticed the onward flight to Cusco or did notice but decided to leave it for LA to fix.

I would say in the first instance you should try Qantas; they made the mess, they should be able to clean it up. You could point out to them that they'll presumably be on the hook for fines from Chile for flying a passenger over without a visa or onward connection.
