Should be perfectly fine. Flew QR from Europe back in January, booked through Amex Travel - QFF number for me, VA FF for the better half - and all went fine. QFF and VA points/SC were posted to us both, relatively quickly (SG for QF; PS for VA). QF was faster than VA actually, which surprised me.
