I'm not sure if the rules have changed, but I upgraded from my paid DONE4 J flight to an F class on the SYD/LHR sector. When I checked my points today, the flight was acknowledged but with no points. It was my understanding from previous upgrades that you still get your SC's and Points for your business class fare correct?

This is a common problem with upgrades.

A call to Qantas premium armed with your booking reference and ticket number should see it fixed.

Yup - call QF and they will sort it out.

I also had the same thing happen when my J->F upgrade cleared on QF31 SYD-SIN in May - initially credited 0 pts, 0 SCs. Whoever took my call knew immediately of the problem and handled the rest for me without a fuss.
