I need to pay a deposit on a tour with a small tour company and I've been given the option to send images of my credit card or pay by PayPal. PayPal seems more convenient but I was wondering, if I paid by PayPal and the tour company goes out of business am I likely to still be able to get a chargeback on the credit card or will they tell me it's PayPal's problem? PayPal does have a protection program but it appears to only apply to the purchase of physical goods.

Paypal are very good and you can certainly organise a dispute for goods OR services not given. However, Paypal will only allow a dispute within 90 days of the transaction, so if it's outside of these dates and something happens, Paypal will tell you to lodge the dispute with your bank.
