Multi-destination bookings with Emirates and Etihad

Hi,

I am currently toying with booking a trip next year with Etihad to get from Oz to India (rtn) via the UAE and trying to include a stopover in Abu Dhabi. And then looking at doing a separate booking from India to Europe return with Emirates with a brief stopover in Dubai.

I understand that to book these trips via each relevant airline's website I need to use the advanced search/booking function. But when doing this, I do not get a choice of fare type. So if I needed to book fully flexible fares that include a stopover, am I required to use the relevant airlines call centre? The reason I want the more flexible fares would be to use less frequent flyer points to upgrade to business class.

Has anyone else had any issues with trying to do all of this online? Or is it simply time to call the call centre?
