For an upcoming trip to Flores, Indonesia it looks like Jetstar is the best option to get me to Denpasar to catch domestic flight. I need to fly on a Thursday so will have to go BNE-MEL-DPS. I'll be travelling with carry on only. Can I check in at BNE domestic all the way?

The JQ system gives them the functionality to do so but whether JQ choose to do this is anther matter. I know with bags they will not interline from JQd to JQi in SYD, MEL or CNS so they may choose to inhibit checkin to the international flight. I believe is due to lack of JQ staff in these ports to take the bags around to the intl terminal.

You'd have to think you'd be in with a fighting chance to get both the boarding passes if it was a JQd to JQi connection with no luggage. They probably wouldn't have the Express Card for immigration at JQ BNE domestic so you may have to get that in the JL at BNE. JQ do appear to cancel more domestic flights than QF so there's always a chance this could happen to your flight.

If you flew QF BNE/MEL, the QF departure gates will be closer to the JL than the JQ boarding gates 26-38 which are at the end of the Common User Satellite (CUS). QF can sometimes issue JQ boarding passes when the JQi flight is preceeded by a QF dom flight but sometimes the message will generate to JQ & check you in on the JQ system but the system does not always send the message back to QF so the JQi boarding pass won't always print out at QF checkin so you would need to source a reprint from somewhere prior to clearing immigration in MEL.
