Best value - book part online or do all through call centre?

I can book part of my trip online - mel to bom or dxb or a few other hubs and get j savers. However I want to travel further via another Star Alliance carrier - need to get to EBB (entebbe uganda). Should I book the j savers online and either buy the rest with the other carrier or try to book all through the call centre? What works out best? What is best value?
