As some have mentioned the web sites have always been a great too for comparisons. I've had a few instances that a hotel/car package was much cheaper on Expedia. However I was fortunate enough to be travelling (for work) through the area we were going to holiday in (Santa Monica) so I dropped in and had a look at the hotel that was being offered. Suffice to say we booked elsewhere.
My take on it is the more experience you develop in using their sites the more you can get out of them. I guess like regular travel agents some charge a service fee and some don't.
