Swapping from Kris to United at the gate

Planned on using our Kris Flyer to fly with United but joined the United programme thinking we`d get the opportunity to log in with Kris.
Of course this doesn`t happen so now we belong to both programmes and the flight is registered with United.
Will we be able to use our Kris at checkin or the gate.
Maybe United is a better programme for us a we`ve got nothing so far from Kris. The points seem to expire before we get enough to go anywhere from Adelaide.
